A high school star who threw 3 no-hitters for Highland Park High School, Cogan attended Stanford University before playing professionally. During his career with the Cardinal, Tony appeared in a school-record 107 games (all but one were in relief) and had a four-year record of 18-7 with a 3.71 ERA and 15 saves. An economic major, Tony was named honorable mention All-Pac 10 as a senior in 1999.

After finishing his college career, Cogan was selected by the Kansas City Royals in the 12th round of the 1999 Amateur Draft. In 2000, he played with three different teams in the Royals organization and registered a 9-7 overall record with a 2.85 ERA. In 2001, Cogan started the year with the Royals before being sent down to the minors. Mid-year, he returned to the majors and appeared in 39 games. Cogan had a record of 0-4 with a 5.84 ERA before being sent back down to the minors in August.
